I think that SCID is great as it is (but haven't used commercial programs like Chessbase).
The only improvement I would suggest to the developer(s) is the ability to search for the current position in a DIFFERENT database. Unless I'm missing something, you can only search the current database for a position, which means temporarily importing the game of interest into the large database you wish to search.
If anyone is familiar with the program and knows better, please help!

Hope that helps. Scid is great, it could be a bit easier to enter and manage multiple variations and the mutliple windows thing is a bit much but these are minor grumbles.
