The first Indiana Jones movie was "Raiders of the Lost Ark". I don't think they had any plans for a sequel at that time because they didn't know if the movie would be a big hit. I doubt very much if they had Sean Connery in mind to play Indy's father when filming this movie. The second movie was, _"Indiana Jones and the Temple of Doom". I still don't think they had developed a story for the next movie. I read somewhere that Harrison Ford wanted Sean Connery to play his father because he was a big fan of his. But that was after 1 and 2 were already released. There was a big gap between 3 and 4. The 4th movie was "Indiana Jones and the Kingdom of the Crystal Skull". Indy was much older then. It's possible that he may have made a reference to his "late" father in that movie and looked at a framed picture on his table, but I honestly don't remember.
That would make sense to me but it's just a guess.
