Pieces disappear from other squares than what I'm clicking on but they are still listed as being there in the fen and synbols.

Try clearing your cache. Hit Tools on the toolbar. Then Internet Options. Then clear the cookies etc. Have you also noted the icons flashing? That seems to be a symptom.
Belated thanx FB, nothing was flashing, but I think problem was in my system and cleaned it up!
