As Freddie said a rook is normally reconned to be worth 4 1/2 or 5 pawns and a knight 3, so 2 knights are in general better. I don't thing you had that much choice in making the exchange, but seemed to be doing the right things, bear in mind your opponent blundered his rook on move 42 instead a6-a5 with a plan of using the rook to support the three pawns advancing looks promising. You should try to get you kingside pawns moving to balance this, as you did in the game. In general I think that 2 knights is a theoretical, but tricky advantage, like 2 rooks over a queen.
