As I understand it, deep mode is for when it's your opponent's move, you click through the move or combination of moves, then click record conditional move on your last move in the combo.
I was just able to figure this out myself a few weeks ago.
I prefer to simply save future moves and ideas in my game notes. I don't like to commit.
