If you're mobile, Cape Cod or the North Shore beaches (Wingaersheek/Good Harbor) are good for a trip too. Plymouth is a nice seaside town as well.
The South End is really good for dinner (bit pricy) and the Back Bay is a good area for wandering around the brownstones and seeing how the other half shop.
There are probably other things I'm forgetting too...

Lovely! When are you going? I thought Dublin was so much like Boston like no city I had visited.
Make sure you visit the Public Garden (Boston Common) and have a picnic while you people watch. It's quite pretty.

Walk in Back Bay which surrounds the public garden if you enjoy beautiful architecture.
Visit the North End if you want tons of Italian restaurants to choose from.
Take a trip to Cambridge (home of Harvard and MIT) and just walk around Central Sq. It's very close by train and you can take in the local energy and watch the college kids run around. It is full of awesome clubs, restaurants, events and culture.
