Award the points once one clan has reached a majority. It's frustrating when you have to wait for one slow player in a big challenge.

How can you know the net points until challenge is finished?

The net points would be automatic once the challenge is decided. You could award both without a problem prior to the completion of any challenge.

Net points are not calculated within any challenge. Net points are figured on the total points of all won challenges minus the total points of all lost challenges. So this would not be affecting either total once a challenge has been mathematically decided, even though it has not been completed formally.
