It seemed less like a threat when you read his words in context and more like an appeal to the citizens who are tired of Iran's use of Islam to oppress them. The full quote:

It could be a veiled threat at regime-change. But the way it was issued seemed to be intended to pull at the heart-strings of Iranians.
I think Netanyahoo is trying to discourage Iran from from direct attack by threating the end of the current regime. The Ayatollah is currently in hiding following the death of Hezbollah's leader and even extended an olive branch of peace only 7 days ago.
It seems to me that the "sooner than you think" line served a dual purpose: to rally support of Iranians and to scare the Ayatollah so Israel doesn't have to fight two wars at once (Gaza isn't a war in my view, just an invasion).
