How did he do it?

A man with one eye (no eyes) saw a tree with two apples. He took one apple (not apples) and left one apple (not apples).

IOW, the usual semantic quibble.

The man had one eye, there were two apples on the tree, he took one and left one.

Alternative solution

Nailed to the tree was a board with the sign: "Apples".

easy, the tree started out with no apples on it...
he took none off, because there were none to start with
and left none on because there were still none when he left...
