Just a quick question, is it considered discourteous to time someone out when they haven't made a move in the agreed time? i.e. is it rude to click on the little skull? Thanks.

There's nothing wrong with timing people out, even though some will whine about it. Some people respect the vacation flag, i.e. they only time out people who don't have their flag up; some only respect it if a good reason and/or a return date is given; some only take the time-out in clan or tournament games (in the latter case, it will happen automatically anyway); some just take it no matter what; etc. It's your choice.
